A little bit of the way through my program, the motor begins to have a flashing red light and loses communication with my computer. I then have to run the "Communication Lockup Wizard" to run it again. I believe the blinking red light means it is a recoverable fault. What does that mean and how do I go about figuring out what fault happened?

The flashing red is a watchdog fault. This was due to a firmware bug that was found and fixed. Please go to the Animatics website and select Support... Download Center... Firmware... and select the latest firmware for your motor.

Solution: right click the motor in the Configuration window of SMI and click "download firmware"

If LED0 is blinking red, does it strictly mean a firmware issue like stated previously in this thread?
