Jerky motion

OK, well I'm new to this product. I have a few questions. What I'm working on is a piece of testing equipment we have. It was built around 2002. It has a SM2337 motor, version 4.15b, Serial number E14336, MFG date 3/20/02. All it does is turns the motor shaft back and forth continuously. You put in some variables into a Red Lion controller that talks to the drive to tell it to rotate say 90 or 180 degrees from home and it goes to that position and back continuously for X amount of times at whatever velocity you tell it to go. When you start it, it finds a home prox and waits about a second. Then it starts going back and forth.

Someone decided it needed to look a little better and so they wanted a circular plate put on it with the degrees graduated. well with this larger 10 inch plastic plate instead of the old smaller one it was noticeable that it had a jerky motion. Most everyone says it always has had this jerky motion but now it's more noticeable and when it's going fast it really looks bad. So now it needs to be corrected. So I did a little reading in the manual and felt confident that the problem was in the tuning. So I used the Tuner and everything as far as the graph went got to looking really good. I clicked the Save Values button and the Load values button, but every time I power it down it reverts back to the original tuning. What else do I need to do?

Also I was wondering I uploaded the program to see if it matched a paper copy of what I guessed was the original program and saved it to a file. How would I download that file back to the servo in the future if I ever had to?
